This problem indicates the Process as a Post-Process Setting option has not been enabled for Page Rotation within the project settings.

To fix this, go to Modify Project in Data Group under the Administration menu and place a checkmark in the Process as a Post-Process Setting box in the Page Rotation section of the Scan Settings tab.
