Check in PaperFlow under Administration | Modify Project in Data Group | Scan Settings | Minimum Page Size Detection to see if it is enabled in the Post-Process cycle.

If so, this may be the reason documents are being deleted during Post-Processing. Only enable Minimum Page Size Detection if you intend to remove all images falling below a specified page size limit from your documents, such as blank pages.
